I create a skins using HTML tokens and html pages.  In my last skin I include a Google Polymer element that I created for my customer.  The Google Polymer Element is working fine but it's HTML files were processed like another skin file.  Can I use the manifest to mark html files that no need be processed to ASCX ?

Do you know that the head in the HTML file is removed / ignored when parsing to an ASCX?
Also simply adding a link to a js file will not work as the path to it will not be parsed.
Open the ascx and add <%=SkinPath%> as as start of the path.
