Our site has pages for each individual product we sell as well as a main FAQ page.  Can FAQ be filtered so that each product page would get their faq's from the master FAQ page which would have all FAQ's

You could have an FAQ module on each product page just for that product and then add a copy (Add Existing Module) of it to the master page. You could also modify the template for the different FAQ modules to display the category information on each.

Is there a way to make all the existing modules merge into one on the master page then?

no, ATM there is no option (except using a different module).
