I just ran into this same issue and it appears that the Theme Manager only pulls from the _default folder. If you put a copy of your skin there it will show up and you can select it.

I found that I had to put another copy in Portals\1-System\Skins and Containers as well as in Portals\1\Skins and Containers. Weird, but seems like Theme Manager wants them in Portals\1-System\ and pages want them in Portals\1\.

I must reverse that suggestion. Copying to both locations produces another error when trying change a module's settings on the page. You get a URL of:
/Default.aspx?tabid=1433&error=An+item+with+the+same+key+has+already+been+added.
This error is documented on the forum at:

 I have tried changing the Tabs table for affected pages, but that doesn't work either. The only solution I see for now is to place the skins in the folder for the whole system.

site specific skins should reside in system folder, but there might be still a bug with this feature.

DNN 9.0.2

Have just hit his one as well. I've always put my custom skins in the portal root folder (in this case 1) but in DNN 9.0.2 it won't show up in the Themes section. If I copy the skin and container folder to 1-system folder I can see the theme but when applied to a page it fails to load because it looks in the portal root folder (not _default) for the files.
