I think that you need to provide some additional details. When you say "DNN defaults ..." you could be referring to a module? Which messages or notifications are you discussing?

This refers to the links injected by the stock DNN global resource. The template uses tokens (e.g. [NotificationURL]) which are replaced with the site address. However with and SSL-only site the resulting URLs broken as they are coded as "http" instead of "https".
