How can I change the popup window for the User Log In screen?  We want to change the caption "Email Address" to "Email Address / Username"

That would be done in the "resource" files, which contain the text for various translated languages. You can go to the Admin/Language Editor, there you can edit edit either the Host or Portal level files (Host if you want it to apply to all websites in a DNN install, or Portal if you want only one website).

I don't recall which file that string will be in though, unfortunately the Language Editor doesn't provide a search interface. Try the GlobalResource ones first, then try local resource/admin/security.
